I can glaze a window with standard glazing compound in 1 4th the time it took to do the caulk The reason I decided to try the PU is that like on many barn sash, the bead of glazing on these is much smaller than "standard" size beads (because the sash are made from thinner stock) and consequently that substantially shortens the life of the glazing

If it's an older window and single strength glass, and the glazing is shot, reglaze If the glazing is good but your issues are coming from elsewhere, caulk 1) won't hurt anything and 2) may not fix much You can get clear caulk that goes on white and dries clear if you don't want to paint and are just filling little voids

*Keith, what you want to use to fill those holes is a light spackle The best I have found is made by Murelo, the next best is Sherwin Williams brand light spackle I will say that I have always hated Dap's version You can apply it by putty knife or by hand, or most likely a combination It doesn't shrink like regular spackle and it easy to sand

I've done quite a bit of window sash glazing Lots of oil-based putty (ie Dap 33), and even acrylic caulk The tool to use is a bent knife, and the ones that work well (Lamson being a favorite) have chrome plating to keep 'em slick The trick with oil-based putty is to work the stuff warm and soft and sticky in your hand and rough-fill the rabbet with a little more than will be needed

The caulk shrinks significantly, and as someone else has pointed out, reglazing a sash that has been set with caulk is nothing short of a nightmare One idea I can give you is to use glazing stops instead of glazing compound All you need is a little piece of molding that fills what is left of the glazing rabbet after the glass is bedded
