If the appropriate "delete" options are correctly implemented in the replacement scenery, FS9 "should" simply ignore anything in the default scenery, but the parameter here is "correctly implemented" eg: if the runway in the original is 09 27, but your AFCAD deletes 10 28, the original 09 27 will still be active, even if you can't "see" it
